I am not very familiar with Skymap, but since the out-of-range elements are eccentricity or mean motion, I suspect the cause is old elements of objects that were close to decay. Space-Track's full-catalog files include the latest elements issued within the past 30 days, so they more than likely contain quite a few objects that have decayed within the past 30 days. Propagating elements of such objects to the present is likely to in unrealistic values of eccentricity or mean motion. I suspect that unless you are interested in those objects, you can ignore the warning.
