Using Skymap with trj files

That's the correct interpretation.

Nope.

I could check the code to be sure, but I think it will just
ignore them.  If there is sufficient interest in augmenting
this SkyMap capability (since more people seem to be using
it now for Shuttle launches, Vandenberg launches and now
Kourou), I am open to some suggestions.  It's pretty bare-bones
right now, as those familiar with SkyMap are no doubt aware.
My original reason for adding the basic capability was to
support a Wallops launch for my work.
