    I'd speculate that there is a secondary payload.  If you look at the image available at http://mediaarchive.ksc.nasa.gov/detail.cfm?mediaid=27603
    you'll notice that the 3rd "kick" stage for the New Horizons spacecraft appears to fit into the upper fairing.  You can see the lower faring mounted on the stack at http://mediaarchive.ksc.nasa.gov/detail.cfm?mediaid=27514
